Compressed Weighted de Bruijn Graphs

Abstract
We propose a new compressed representation for weighted de Bruijn graphs, which is based on the idea of delta-encoding the variations of k-mer abundances on a spanning branching of the graph. Our new data structure is likely to be of practical value: to give an idea, when combined with the compressed BOSS de Bruijn graph representation, it encodes the weighted de Bruijn graph of a 16x-covered DNA read-set (60M distinct k-mers, k = 28) within 4.15 bits per distinct k-mer and can answer abundance queries in about 60 microseconds on a standard machine. In contrast, state of the art tools declare a space usage of at least 30 bits per distinct k-mer for the same task, which is confirmed by our experiments. As a by-product of our new data structure, we exhibit efficient compressed data structures for answering partial sums on edge-weighted trees, which might be of independent interest.

An Encoding for Order-Preserving Matching

Abstract
Encoding data structures store enough information to answer the queries they are meant to support but not enough to recover their underlying datasets. In this paper we give the first encoding data structure for the challenging problem of order-preserving pattern matching. This problem was introduced only a few years ago but has already attracted significant attention because of its applications in data analysis. Two strings are said to be an order-preserving match if the relative order of their characters is the same: e.g., (4, 1, 3, 2) and (10, 3, 7, 5) are an order-preserving match. We show how, given a string S[1..n] over an arbitrary alphabet of size sigma and a constant c >=1, we can build an O(n log log n)-bit encoding such that later, given a pattern P[1..m] with m >= log^c n, we can return the number of order-preserving occurrences of P in S in O(m) time. Within the same time bound we can also return the starting position of some order-preserving match for P in S (if such a match exists). We prove that our space bound is within a constant factor of optimal if log(sigma) = Omega(log log n); our query time is optimal if log(sigma) = Omega(log n). Our space bound contrasts with the Omega(n log n) bits needed in the worst case to store S itself, an index for order-preserving pattern matching with no restrictions on the pattern length, or an index for standard pattern matching even with restrictions on the pattern length. Moreover, we can build our encoding knowing only how each character compares to O(log^c n) neighbouring characters.

Dynamic Elias-Fano Representation

Abstract
We show that it is possible to store a dynamic ordered set S of n integers drawn from a bounded universe of size u in space close to the information-theoretic lower bound and preserve, at the same time, the asymptotic time optimality of the operations. Our results leverage on the Elias-Fano representation of monotone integer sequences, which can be shown to be less than half a bit per element away from the information-theoretic minimum. In particular, considering a RAM model with memory word size Theta(log u) bits, when integers are drawn from a polynomial universe of size u = n^gamma for any gamma = Theta(1), we add o(n) bits to the static Elias-Fano representation in order to: 1. support static predecessor/successor queries in O(min{1+log(u/n), loglog n}); 2. make S grow in an append-only fashion by spending O(1) per inserted element; 3. describe a dynamic data structure supporting random access in O(log n / loglog n) worst-case, insertions/deletions in O(log n / loglog n) amortized and predecessor/successor queries in O(min{1+log(u/n), loglog n}) worst-case time. These time bounds are optimal.
