Hardness Results on Characteristics for Elastic-Degenerate Strings

Abstract
Generalizations of plain strings have been proposed as a compact way to represent a collection of nearly identical sequences or to express uncertainty at specific text positions by enumerating all possibilities. While a plain string stores a character at each of its positions, generalizations consider a set of characters (indeterminate strings), a set of strings of equal length (generalized degenerate strings, or shortly GD strings), or a set of strings of arbitrary lengths (elastic-degenerate strings, or shortly ED strings). These generalizations are of importance to compactly represent such type of data, and find applications in bioinformatics for representing and maintaining a set of genetic sequences of the same taxonomy or a multiple sequence alignment. To be of use, attention has been drawn to answering various query types such as pattern matching or measuring similarity of ED strings by generalizing techniques known to plain strings. However, for some types of queries, it has been shown that a generalization of a polynomial-time solvable query on classic strings becomes NP-hard on ED strings, e.g. [Russo et al., 2022]. In that light, we wonder about other types of queries that are of particular interest to bioinformatics: unique substrings, absent words, anti-powers, longest previous factors, and Lempel-Ziv-like compression schemes. While we obtain a polynomial time algorithm for a variation of longest previous factors, we show that all other problems are NP-hard to compute, some of them even under the restriction that the input can be modeled as an indeterminate or GD string.

Covers in Optimal Space

Abstract
A cover of a string S is a string C such that every index of S is contained in some occurrence of C. First introduced by Apostolico and Ehrenfeucht [TCS'93] over 30 years ago, covers have since received significant attention in the string algorithms community. In this work, we present a space-efficient algorithm for computing a compact representation of all covers of a given string. Our algorithm requires only O(log n) additional memory while accessing the input string of length n in a read-only manner. Moreover, it runs in O(n) time, matching the best-known time complexity for this problem while achieving an exponential improvement in space usage.

MUL-Tree Pruning for Consistency and Compatibility

Abstract
A multi-labelled tree (or MUL-tree) is a rooted tree leaf-labelled by a set of labels, where each label may appear more than once in the tree. We consider the MUL-tree Set Pruning for Consistency problem (MULSETPC), which takes as input a set of MUL-trees and asks whether there exists a perfect pruning of each MUL-tree that results in a consistent set of single-labelled trees. MULSETPC was proven to be NP-complete by Gascon et al. when the MUL-trees are binary, each leaf label is used at most three times, and the number of MUL-trees is unbounded. To determine the computational complexity of the problem when the number of MUL-trees is constant was left as an open problem. Here, we resolve this question by proving a much stronger result, namely that MULSETPC is NP-complete even when there are only two MUL-trees, every leaf label is used at most twice, and every MUL-tree is either binary or has constant height. Furthermore, we introduce an extension of MULSETPC that we call MULSETPComp, which replaces the notion of consistency with compatibility, and prove that MULSETPComp is NP-complete even when there are only two MUL-trees, every leaf label is used at most thrice, and every MUL-tree has constant height. Finally, we present a polynomial-time algorithm for instances of MULSETPC with a constant number of binary MUL-trees, in the special case where every leaf label occurs exactly once in at least one MUL-tree.
