String Diagrams for Closed Symmetric Monoidal Categories

Abstract
We introduce a graphical language for closed symmetric monoidal categories based on an extension of string diagrams with special bracket wires representing internal homs. These bracket wires make the structure of the internal hom functor explicit, allowing standard morphism wires to interact with them through a well-defined set of graphical rules. We establish the soundness and completeness of the diagrammatic calculus, and illustrate its expressiveness through examples drawn from category theory, logic and programming language semantics.

Resourceful Traces for Commuting Processes

Abstract
We show that, when the actions of a Mazurkiewicz trace are considered not merely as atomic but as transformations from a specified type of inputs to a specified type of outputs, we obtain a novel notion of presentation for effectful categories (also known as generalized Freyd categories), a well-known algebraic structure in the semantics of side-effecting computation. Like the usual representation of traces as graphs, our notion of presentation gives rise to a graphical representation of morphisms in effectful categories. We use our presentations to give a construction of the commuting tensor product of free effectful categories, capturing the combination of systems in which the actions of each must commute with one another, while still permitting exchange of resources.

DiVerG: Scalable Distance Index for Validation of Paired-End Alignments in Sequence Graphs

Abstract
Determining the distance between two loci within a genomic region is a recurrent operation in various tasks in computational genomics. A notable example of this task arises in paired-end read mapping as a form of validation of distances between multiple alignments. While straightforward for a single genome, graph-based reference structures render the operation considerably more involved. Given the sheer number of such queries in a typical read mapping experiment, an efficient algorithm for answering distance queries is crucial. In this paper, we introduce DiVerG, a compact data structure as well as a fast and scalable algorithm, for constructing distance indexes for general sequence graphs on multi-core CPU and many-core GPU architectures. DiVerG is based on PairG [Jain et al., 2019], but overcomes the limitations of PairG by exploiting the extensive potential for improvements in terms of scalability and space efficiency. As a consequence, DiVerG can process substantially larger datasets, such as whole human genomes, which are unmanageable by PairG. DiVerG offers faster index construction time and consistently faster query time with gains proportional to the size of the underlying compact data structure. We demonstrate that our method performs favorably on multiple real datasets at various scales. DiVerG achieves superior performance over PairG; e.g. resulting to 2.5-4x speed-up in query time, 44-340x smaller index size, and 3-50x faster construction time for the genome graph of the MHC region, as a particularly variable region of the human genome. Profile-Guided Field Externalization in an Ahead-Of-Time Compiler

Abstract
Field externalization is a technique to reduce the footprint of objects by removing fields that most frequently contain zero or null. While researchers have developed ways to bring this optimization into the Java world, these have been limited to research compilers or virtual machines for embedded systems. In this work, we present a novel field externalization technique that uses information from static analysis and profiling to determine externalizable fields. During compilation, we remove those fields and define companion classes. These are used in case of non-default-value writes to the externalized fields. Our approach also correctly handles synchronization to prevent issues in multithreaded environments. We integrated our approach into the modern Java ahead-of-time compiler GraalVM Native Image. We conducted an evaluation on a diverse set of benchmarks that includes standard and microservice-based benchmarks. For standard benchmarks, our approach reduces the total allocated bytes by 2.76% and the maximum resident set size (max-RSS) by 2.55%. For microservice benchmarks, we achieved a reduction of 6.88% for normalized allocated bytes and 2.45% for max-RSS. We computed these improvements via the geometric mean. The median reductions are are 1.46% (alloc. bytes) and 0.22% (max-RSS) in standard benchmarks, as well as 3.63% (alloc. bytes) and 0.20% (max-RSS) in microservice benchmarks.

Monotone Weak Distributive Laws over the Lifted Powerset Monad in Categories of Algebras

Abstract
In both the category of sets and the category of compact Hausdorff spaces, there is a monotone weak distributive law that combines two layers of non-determinism. Noticing the similarity between these two laws, we study whether the latter can be obtained automatically as a weak lifting of the former. This holds partially, but does not generalize to other categories of algebras. We then characterize when exactly monotone weak distributive laws over powerset monads in categories of algebras exist, on the one hand exhibiting a law combining probabilities and non-determinism in compact Hausdorff spaces and showing on the other hand that such laws do not exist in a lot of other cases.

Abstract
In 2009, Ghani, Hancock and Pattinson gave a coalgebraic characterisation of stream processors A^ℕ → B^ℕ drawing on ideas of Brouwerian constructivism. Their stream processors have an intensional character; in this paper, we give a corresponding coalgebraic characterisation of extensional stream processors, i.e., the set of continuous functions A^ℕ → B^ℕ. Our account sites both our result and that of op. cit. within the apparatus of comodels for algebraic effects originating with Power-Shkaravska.
