Fast Set Operations for Compact k-mer Sets

Abstract
The k-mer spectrum of a set of sequences is the set of k-length substrings the sequences contain. This lossy representation of sequence content pervades modern genomics. Recently, the spectral Burrows-Wheeler transform (SBWT) has emerged as a space-efficient representation of k-spectra that also supports efficient k-mer lookup queries and, more generally, easy navigation of the de Bruijn graph of the k-spectrum. In this paper, we examine primitive set operations, such as intersection, union, and set difference, on SBWT-encoded k-spectra and show that these operations can be supported efficiently. Moreover, efficient merging leads directly to a new memory-efficient algorithm for SBWT construction, which was able to build the SBWT for the 661K bacterial dataset containing 88 billion distinct k-mers in 50 hours using 186 GiB of RAM and 112 GiB of disk space. Given the pervasiveness of k-mer sets in genomics and the continued rapid growth of genomic databases, our work opens the door to a wide array of future applications that manipulate and reason about genomic data by dealing directly with simultaneously compact and searchable k-mer set representations offered by the SBWT.

Search Schemes for Approximate Pattern Matching: An Overview

Abstract
We provide a brief survey of results on solving the approximate pattern matching problem using search schemes, as introduced by Kucherov et al. (2016). We demonstrate that search schemes constitute a flexible and versatile tool that enable the specification of various search strategies, including several known filtering methods. We present approaches for designing efficient search schemes and for implementing them effectively. Finally, we conclude with experimental results comparing multiple search schemes on DNA sequencing data using the Columba software by Renders et al. (2021).

b-move: Faster Bidirectional Character Extensions in a Run-Length Compressed Index

Abstract
Due to the increasing availability of high-quality genome sequences, pan-genomes are gradually replacing single consensus reference genomes in many bioinformatics pipelines to better capture genetic diversity. Traditional bioinformatics tools using the FM-index face memory limitations with such large genome collections. Recent advancements in run-length compressed indices like Gagie et al.’s r-index and Nishimoto and Tabei’s move structure, alleviate memory constraints but focus primarily on backward search for MEM-finding. Arakawa et al.’s br-index initiates complete approximate pattern matching using bidirectional search in run-length compressed space, but with significant computational overhead due to complex memory access patterns. We introduce b-move, a novel bidirectional extension of the move structure, enabling fast, cache-efficient bidirectional character extensions in run-length compressed space. It achieves bidirectional character extensions up to 8 times faster than the br-index, closing the performance gap with FM-index-based alternatives, while maintaining the br-index’s favorable memory characteristics. For example, all available complete E. coli genomes on NCBI’s RefSeq collection can be compiled into a b-move index that fits into the RAM of a typical laptop. Thus, b-move proves practical and scalable for pan-genome indexing and querying. We provide a C++ implementation of b-move, supporting efficient lossless approximate pattern matching including locate functionality, available at https://github.com/biointec/b-move under the AGPL-3.0 license.
