An Isabelle/HOL Formalization of Semi-Thue and Conditional Semi-Thue Systems

Authors: Dohan Kim

Published in: LIPIcs, Volume 352, 16th International Conference on Interactive Theorem Proving (ITP 2025)

Abstract
We present a formalized framework for semi-Thue and conditional semi-Thue systems for studying monoids and their word problem using the Isabelle/HOL proof assistant. We provide a formalized decision procedure for the word problem of monoids if they are finitely presented by complete semi-Thue systems. In particular, we present a new formalized method for checking confluence using (conditional) critical pairs for certain conditional semi-Thue systems. We propose and formalize an inference system for generating conditional equational theories and Thue congruences using conditional semi-Thue systems. Then we provide a new formalized decision procedure for the word problem of monoids which have finite complete (reductive) conditional presentations.

Lazy B-Trees

Authors: Casper Moldrup Rysgaard and Sebastian Wild

Published in: LIPIcs, Volume 345, 50th International Symposium on Mathematical Foundations of Computer Science (MFCS 2025)

Abstract
Lazy search trees (Sandlund & Wild FOCS 2020, Sandlund & Zhang SODA 2022) are sorted dictionaries whose update and query performance smoothly interpolates between that of efficient priority queues and binary search trees - automatically, depending on actual use; no adjustments are necessary to the data structure to realize the cost savings. In this paper, we design lazy B-trees, a variant of lazy search trees suitable for external memory that generalizes the speedup of B-trees over binary search trees wrt. input/output operations to the same smooth interpolation regime. A key technical difficulty to overcome is the lack of a (fully satisfactory) external variant of biased search trees, on which lazy search trees crucially rely. We give a construction for a subset of performance guarantees sufficient to realize external-memory lazy search trees, which we deem of independent interest. As one special case, lazy B-trees can be used as an external-memory priority queue, in which case they are competitive with some tailor-made heaps; indeed, they offer faster decrease-key and insert operations than known data structures.

Differentiable Programming of Indexed Chemical Reaction Networks and Reaction-Diffusion Systems

Authors: Inhoo Lee, Salvador Buse, and Erik Winfree

Published in: LIPIcs, Volume 347, 31st International Conference on DNA Computing and Molecular Programming (DNA 31) (2025)

Abstract
Many molecular systems are best understood in terms of prototypical species and reactions. The central dogma and related biochemistry are rife with examples: gene i is transcribed into RNA i, which is translated into protein i; kinase n phosphorylates substrate m; protein p dimerizes with protein q. Engineered nucleic acid systems also often have this form: oligonucleotide i hybridizes to complementary oligonucleotide j; signal strand n displaces the output of seesaw gate m; hairpin p triggers the opening of target q. When there are many variants of a small number of prototypes, it can be conceptually cleaner and computationally more efficient to represent the full system in terms of indexed species (e.g. for dimerization, M_p, D_pq) and indexed reactions (M_p + M_q → D_pq). Here, we formalize the Indexed Chemical Reaction Network (ICRN) model and describe a Python software package designed to simulate such systems in the well-mixed and reaction-diffusion settings, using a differentiable programming framework originally developed for large-scale neural network models, taking advantage of GPU acceleration when available. Notably, this framework makes it straightforward to train the models’ initial conditions and rate constants to optimize a target behavior, such as matching experimental data, performing a computation, or exhibiting spatial pattern formation. The natural map of indexed chemical reaction networks onto neural network formalisms provides a tangible yet general perspective for translating concepts and techniques from the theory and practice of neural computation into the design of biomolecular systems.

Termination of Generalized Term Rewriting Systems

Authors: Salvador Lucas

Published in: LIPIcs, Volume 299, 9th International Conference on Formal Structures for Computation and Deduction (FSCD 2024)

Abstract
We investigate termination of Generalized Term Rewriting Systems (GTRS), which extend Conditional Term Rewriting Systems by considering replacement restrictions on selected arguments of function symbols, as in Context-Sensitive Rewriting, and conditional rewriting rules whose conditional part may include not only a mix of the usual (reachability, joinability,...) conditions, but also atoms defined by a set of definite Horn clauses. GTRS can be used to prove confluence and termination of Generalized Rewrite Theories and Maude programs. We have characterized confluence of terminating GTRS as the joinability of a finite set of conditional pairs. Since termination of GTRS is underexplored to date, this paper introduces a Dependency Pair Framework which is well-suited to automatically (dis)prove termination of GTRS.

Confluence of Conditional Rewriting Modulo

Authors: Salvador Lucas

Published in: LIPIcs, Volume 288, 32nd EACSL Annual Conference on Computer Science Logic (CSL 2024)

Abstract
We investigate confluence of rewriting with Equational Generalized Term Rewriting Systems R, consisting of Horn clauses, some of them defining conditional equations s = t ⇐ c and rewriting rules 𝓁 → r ⇐ c. In both cases, c is a sequence of atoms, possibly defined by using additional Horn clauses. Such systems include Equational Term Rewriting Systems and (join, oriented, and semi-equational) Conditional Term Rewriting Systems. A set of equations E defines an equivalence =_E and quotient set T(F,X)/=_E of terms, where reductions s →_{R/E}t using rules in R occur. For such systems, we obtain a finite set of conditional pairs π, which can be viewed as logical sentences, to prove and disprove confluence of →_{R/E} by (dis)proving joinability of such conditional pairs π.

Confluence of Conditional Rewriting in Logic Form

Authors: Raúl Gutiérrez, Salvador Lucas, and Miguel Vítores

Published in: LIPIcs, Volume 213, 41st IARCS Annual Conference on Foundations of Software Technology and Theoretical Computer Science (FSTTCS 2021)

Abstract
We characterize conditional rewriting as satisfiability in a Herbrand-like model of terms where variables are also included as fresh constant symbols extending the original signature. Confluence of conditional rewriting and joinability of conditional critical pairs is characterized similarly. Joinability of critical pairs is then translated into combinations of (in)feasibility problems which can be efficiently handled by a number of automatic tools. This permits a more efficient use of standard results for proving confluence of conditional term rewriting systems, most of them relying on auxiliary proofs of joinability of conditional critical pairs, perhaps with additional syntactical and (operational) termination requirements on the system. Our approach has been implemented in a new system: CONFident . Its ability to (dis)prove confluence of conditional term rewriting systems is witnessed by means of some benchmarks comparing our tool with existing tools for similar purposes.
