On the Construction of Elastic Degenerate Strings

Abstract
An elastic degenerate string (EDS) is a sequence of sets of strings. In the context of bioinformatics, EDSes can be used to represent the variations observed in a population from its consensus genome. Pattern matching and comparison problems on EDSes have been widely studied in the literature, but their construction has been largely omitted. We fill this gap by showing how algorithms originally developed for related problems of founder reconstruction can be adapted to minimize the total cardinality of the EDS sets and total length of the EDS strings in linear time, given suitable multiple alignments representing the input data.

Conditional Lower Bounds for String Matching in Labelled Graphs

Abstract
The problem of String Matching in Labelled Graphs (SMLG) is one possible generalization of the classic problem of finding a string inside another of greater length. In its most general form, SMLG asks to find a match for a string into a graph, which can be directed or undirected. As for string matching, many different variations are possible. For example, the match could be exact or approximate, and the match could lie on a path or a walk. Some of these variations easily fall into the NP-hard realm, while other variants are solvable in polynomial time. For the latter ones, fine-grained complexity has been a game changer in proving quadratic conditional lower bounds, allowing to finally close the gap with those upper bounds that remained unmatched for almost two decades. If the match is allowed to be approximate, SMLG enjoys the same conditional quadratic lower bounds shown for example for edit distance (Backurs and Indyk, STOC '15). The case that really requires ad hoc conditional lower bounds is the one of finding an exact match that lies on a walk. In this work, we focus on explaining various conditional lower bounds for this version of SMLG, with the goal of giving an overall perspective that could help understand which aspects of the problem make it quadratic. We will introduce the reader to the field of fine-grained complexity and show how it can successfully provide the exact type of lower bounds needed for polynomial problems such as SMLG.

Graph Indexing Beyond Wheeler Graphs

Abstract
After the discovery of the FM index, which linked the Burrows-Wheeler transform (BWT) to pattern matching on strings, several contemporaneous strands of research began on indexing more complex structures with the BWT, such as tries, finite languages, de Bruijn graphs, and aligned sequences. These directions can now be viewed as culminating in the theory of Wheeler Graphs, but sometimes they go beyond. This chapter reviews the significant body of "proto Wheeler Graph" indexes, many of which exploit characteristics of their specific case to outperform Wheeler graphs, especially in practice.

RESCUE: Multi-Robot Planning Under Resource Uncertainty and Objective Criticality

Abstract
Robot planning in distributed systems, such as drone fleets performing active perception missions, presents complex challenges. These missions require cooperation to achieve objectives like collecting sensor data or capturing images. Multi-robot systems offer significant advantages, including faster execution and increased robustness, as robots can compensate for individual failures. However, resource costs, affected by environmental factors such as wind or terrain, are highly uncertain, impacting battery consumption and overall performance. Mission objectives are often prioritized by criticality, such as retrieving data from low-battery sensors to prevent data loss. Addressing these priorities requires sophisticated scheduling to navigate high-dimensional state-action spaces. While heuristics are useful for approximating solutions, few approaches extend to multi-robot systems or adequately address cost uncertainty and criticality, particularly during replanning. The Mixed-Criticality (MC) paradigm, extensively studied in real-time scheduling, provides a framework for handling cost uncertainty by ensuring the completion of high-critical tasks. Despite its potential, the application of MC in distributed systems remains limited. To address the decision-making challenges faced by distributed robots operating under cost uncertainty and objective criticality, we propose four contributions: a comprehensive model integrating criticality, uncertainty, and robustness; distributed synchronization and replanning mechanisms; the incorporation of mixed-criticality principles into multi-robot systems; and enhanced resilience against robot failures. We evaluated our solution, named RESCUE, in a simulated scenario and show how it increases the robustness by reducing the oversizing of the system and completing up to 40% more objectives. We found an increase in resilience of the multi-robot system as our solution not only guaranteed the safe return of every non-faulty robot, but also reduced the effects of a faulty robot by up to 14%. We also computed the performance gain compared to using MCTS in a single robot of up to 2.31 for 5 robots.

Machine Learning and Knowledge Graphs: Existing Gaps and Future Research Challenges

Abstract
The graph model is nowadays largely adopted to model a wide range of knowledge and data, spanning from social networks to knowledge graphs (KGs), representing a successful paradigm of how symbolic and transparent AI can scale on the World Wide Web. However, due to their unprecedented volume, they are generally tackled by Machine Learning (ML) and mostly numeric based methods such as graph embedding models (KGE) and deep neural networks (DNNs). The latter methods have been proved lately very efficient, leading the current AI spring. In this vision paper, we introduce some of the main existing methods for combining KGs and ML, divided into two categories: those using ML to improve KGs, and those using KGs to improve results on ML tasks. From this introduction, we highlight research gaps and perspectives that we deem promising and currently under-explored for the involved research communities, spanning from KG support for LLM prompting, integration of KG semantics in ML models to symbol-based methods, interpretability of ML models, and the need for improved benchmark datasets. In our opinion, such perspectives are stepping stones in an ultimate view of KGs as central assets for neuro-symbolic and explainable AI.

Abstract
While Knowledge Graphs (KGs) have long been used as valuable sources of structured knowledge, in recent years, KG embeddings have become a popular way of deriving numeric vector representations from them, for instance, to support knowledge graph completion and similarity search. This study surveys advances as well as open challenges and opportunities in this area. For instance, the most prominent embedding models focus primarily on structural information. However, there has been notable progress in incorporating further aspects, such as semantics, multi-modal, temporal, and multilingual features. Most embedding techniques are assessed using human-curated benchmark datasets for the task of link prediction, neglecting other important real-world KG applications. Many approaches assume a static knowledge graph and are unable to account for dynamic changes. Additionally, KG embeddings may encode data biases and lack interpretability. Overall, this study provides an overview of promising research avenues to learn improved KG embeddings that can address a more diverse range of use cases.

Finding Maximal Exact Matches in Graphs

Abstract
We study the problem of finding maximal exact matches (MEMs) between a query string Q and a labeled graph G. MEMs are an important class of seeds, often used in seed-chain-extend type of practical alignment methods because of their strong connections to classical metrics. A principled way to speed up chaining is to limit the number of MEMs by considering only MEMs of length at least κ (κ-MEMs). However, on arbitrary input graphs, the problem of finding MEMs cannot be solved in truly sub-quadratic time under SETH (Equi et al., ICALP 2019) even on acyclic graphs. In this paper we show an O(n⋅ L ⋅ d^{L-1} + m + M_{κ,L})-time algorithm finding all κ-MEMs between Q and G spanning exactly L nodes in G, where n is the total length of node labels, d is the maximum degree of a node in G, m = |Q|, and M_{κ,L} is the number of output MEMs. We use this algorithm to develop a κ-MEM finding solution on indexable Elastic Founder Graphs (Equi et al., Algorithmica 2022) running in time O(nH² + m + M_κ), where H is the maximum number of nodes in a block, and M_κ is the total number of κ-MEMs. Our results generalize to the analysis of multiple query strings (MEMs between G and any of the strings). Additionally, we provide some preliminary experimental results showing that the number of graph MEMs is an order of magnitude smaller than the number of string MEMs of the corresponding concatenated collection.

Parameterized Algorithms for String Matching to DAGs: Funnels and Beyond

Abstract
The problem of String Matching to Labeled Graphs (SMLG) asks to find all the paths in a labeled graph G = (V, E) whose spellings match that of an input string S ∈ Σ^m. SMLG can be solved in quadratic O(m|E|) time [Amir et al., JALG 2000], which was proven to be optimal by a recent lower bound conditioned on SETH [Equi et al., ICALP 2019]. The lower bound states that no strongly subquadratic time algorithm exists, even if restricted to directed acyclic graphs (DAGs). In this work we present the first parameterized algorithms for SMLG on DAGs. Our parameters capture the topological structure of G. All our results are derived from a generalization of the Knuth-Morris-Pratt algorithm [Park and Kim, CPM 1995] optimized to work in time proportional to the number of prefix-incomparable matches. To obtain the parameterization in the topological structure of G, we first study a special class of DAGs called funnels [Millani et al., JCO 2020] and generalize them to k-funnels and the class ST_k. We present several novel characterizations and algorithmic contributions on both funnels and their generalizations.

Indexable Elastic Founder Graphs of Minimum Height

Abstract
Indexable elastic founder graphs have been recently proposed as a data structure for genomics applications supporting fast pattern matching queries. Consider segmenting a multiple sequence alignment MSA[1..m,1..n] into b blocks MSA[1..m,1..j₁], MSA[1..m,j₁+1..j₂], …, MSA[1..m,j_{b-1}+1..n]. The resulting elastic founder graph (EFG) is obtained by merging in each block the strings that are equivalent after the removal of gap symbols, taking the strings as the nodes of the block and the original MSA connections as edges. We call an elastic founder graph indexable if a node label occurs as a prefix of only those paths that start from a node of the same block. Equi et al. (ISAAC 2021) showed that such EFGs support fast pattern matching and studied their construction maximizing the number of blocks and minimizing the maximum length of a block, but left open the case of minimizing the maximum number of distinct strings in a block that we call graph height. For the simplified gapless setting, we give an O(mn) time algorithm to find a segmentation of an MSA minimizing the height of the resulting indexable founder graph, by combining previous results in segmentation algorithms and founder graphs. For the general setting, the known techniques yield a linear-time parameterized solution on constant alphabet Σ, taking time O(m n² log|Σ|) in the worst case, so we study the refined measure of prefix-aware height, that omits counting strings that are prefixes of another considered string. The indexable EFG minimizing the maximum prefix-aware height provides a lower bound for the original height: by exploiting exploiting suffix trees built from the MSA rows and the data structure answering weighted ancestor queries in constant time of Belazzougui et al. (CPM 2021), we give an O(mn)-time algorithm for the optimal EFG under this alternative height.
