Totally Unclustered BWT Images of Any Length over Non-Binary Alphabets

Abstract
We prove that for every integer n > 0 and for every alphabet Σ_k of size k ≥ 3, there exist words of length n whose Burrows-Wheeler Transform (BWT) is totally unclustered, i.e., it consists of exactly n runs with no two consecutive equal symbols. These words represent the worst-case behavior of the clustering effect of the BWT. We also establish a lower bound on their number. This contrasts with the binary case, where the existence of infinitely many totally unclustered BWT images is still an open problem, related to Artin’s conjecture on primitive roots.

On Occurrence-Preserving Morphisms

Abstract
A morphism is a mapping that transforms words through letter-wise substitution, where each symbol is consistently replaced by a fixed word. In the field of combinatorics on words, one topic that has attracted considerable attention is the characterization of morphisms that preserve specific properties, such as overlap-freeness, square-freeness, lexicographic order, and primitivity. Continuing this direction, we initiate the study on occurrence-preserving morphisms, which address the following fundamental question: given a morphism ϕ, two words u and v, and k ≥ 1, under what conditions does the number of occurrences of u in v equal the number of occurrences of ϕ^k(u) in ϕ^k(v)? To answer this question, we introduce the notion of interference-free morphisms, examine their properties, and uncover a connection to recognizable morphisms. We then present a precise characterization of occurrence-preserving morphisms in terms of interference-freeness. As applications of our characterization, we first show that there exists a bijection between the starting positions of the occurrences of u in v and those of ϕ^k(u) in ϕ^k(v). We then apply the characterization to the Fibonacci and Thue-Morse words to identify their minimal unique substrings (MUSs). Finally, we exploit the connection between MUSs and net occurrences to simplify existing proofs on net occurrences in these words.

Pumping-Like Results for Copyless Cost Register Automata and Polynomially Ambiguous Weighted Automata

Abstract
In this work we consider two rich subclasses of weighted automata over fields: polynomially ambiguous weighted automata and copyless cost register automata. Primarily we are interested in understanding their expressiveness power. Over the field of rationals and 1-letter alphabets, it is known that the two classes coincide; they are equivalent to linear recurrence sequences (LRS) whose exponential bases are roots of rationals. We develop a tool we call Pumping Sequence Families, which, by exploiting the simple single-letter behaviour of the models, yields two pumping-like results over arbitrary fields with unrestricted alphabets, one for each class. As a corollary of these results, we present examples proving that the two classes become incomparable over the field of rationals with unrestricted alphabets. We complement the results by analysing the zeroness and equivalence problems. For weighted automata (even unrestricted) these problems are well understood: there are polynomial time, and even NC² algorithms. For copyless cost register automata we show that the two problems are PSpace-complete, where the difficulty is to show the lower bound.

The Asymptotic Size of Finite Irreducible Semigroups of Rational Matrices

Abstract
We study finite semigroups of n × n matrices with rational entries. Such semigroups provide a rich generalization of transition monoids of unambiguous (and, in particular, deterministic) finite automata. In this paper we determine the maximum size of finite semigroups of rational n × n matrices, with the goal of shedding more light on the structure of such matrix semigroups. While in general such semigroups can be arbitrarily large in terms of n, a classical result of Schützenberger from 1962 implies an upper bound of 2^{𝒪(n² log n)} for irreducible semigroups, i.e., the only subspaces of ℚⁿ that are invariant for all matrices in the semigroup are ℚⁿ and the subspace consisting only of the zero vector. Irreducible matrix semigroups can be viewed as the building blocks of general matrix semigroups, and as such play an important role in mathematics and computer science. From the point of view of automata theory, they generalize strongly connected automata. Using a very different technique from that of Schützenberger, we improve the upper bound on the cardinality to 3^{n²}. This is the main result of the paper. The bound is in some sense tight, as we show that there exists, for every n, a finite irreducible semigroup with 3^{⌊ n²/4 ⌋} rational matrices. Our main result also leads to an improvement of a bound, due to Almeida and Steinberg, on the mortality threshold. The mortality threshold is a number 𝓁 such that if the zero matrix is in the semigroup, then the zero matrix can be written as a product of at most 𝓁 matrices from any subset that generates the semigroup.

On the Complexity of Language Membership for Probabilistic Words

Abstract
We study the membership problem to context-free languages L (CFLs) on probabilistic words, that specify for each position a probability distribution on the letters (assuming independence across positions). Our task is to compute, given a probabilistic word, what is the probability that a word drawn according to the distribution belongs to L. This problem generalizes the problem of counting how many words of length n belong to L, or of counting how many completions of a partial word belong to L. We show that this problem is in polynomial time for unambiguous context-free languages (uCFLs), but can be #P-hard already for unions of two linear uCFLs. More generally, we show that the problem is in polynomial time for so-called poly-slicewise-unambiguous languages, where given a length n we can tractably compute an uCFL for the words of length n in the language. This class includes some inherently ambiguous languages, and implies the tractability of bounded CFLs and of languages recognized by unambiguous polynomial-time counter automata; but we show that the problem can be #P-hard for nondeterministic counter automata, even for Parikh automata with a single counter. We then introduce classes of circuits from knowledge compilation which we use for tractable counting, and show that this covers the tractability of poly-slicewise-unambiguous languages and of some CFLs that are not poly-slicewise-unambiguous. Extending these circuits with negation further allows us to show tractability for the language of primitive words, and for the language of concatenations of two palindromes. We finally show the conditional undecidability of the meta-problem that asks, given a CFG, whether the probabilistic membership problem for that CFG is tractable or #P-hard.

The Complexity of Reachability Problems in Strongly Connected Finite Automata

Abstract
Several reachability problems in finite automata, such as completeness of NFAs and synchronisation of total DFAs, correspond to fundamental properties of sets of nonnegative matrices. In particular, the two mentioned properties correspond to matrix mortality and ergodicity, which ask whether there exists a product of the input matrices that is equal to, respectively, the zero matrix and a matrix with a column of strictly positive entries only. The case where the input automaton is strongly connected (that is, the corresponding set of nonnegative matrices is irreducible) frequently appears in applications and often admits better properties than the general case. In this paper, we address the existence of such properties from the computational complexity point of view, and develop a versatile technique to show that several NL-complete problems remain NL-complete in the strongly connected case. In particular, we show that deciding if a binary total DFA is synchronising is NL-complete even if it is promised to be strongly connected, and that deciding completeness of a binary unambiguous NFA with very limited nondeterminism is NL-complete under the same promise.

Generalized De Bruijn Words, Invertible Necklaces, and the Burrows-Wheeler Transform

Abstract
We define generalized de Bruijn words as those words having a Burrows-Wheeler transform that is a concatenation of permutations of the alphabet. We show that generalized de Bruijn words are in 1-to-1 correspondence with Hamiltonian cycles in the generalized de Bruijn graphs, introduced in the early '80s in the context of network design. When the size of the alphabet is a prime p, we define invertible necklaces as those whose BWT-matrix is non-singular. We show that invertible necklaces of length n correspond to normal bases of the finite field 𝔽_{pⁿ}, and that they form an Abelian group isomorphic to the Reutenauer group RG_pⁿ. Using known results in abstract algebra, we can make a bridge between generalized de Bruijn words and invertible necklaces. In particular, we highlight a correspondence between binary de Bruijn words of order d+1, binary necklaces of length 2^{d} having an odd number of 1’s, invertible BWT matrices of size 2^{d}× 2^{d}, and normal bases of the finite field 𝔽_{2^{2^{d}}}.

Morphisms and BWT-Run Sensitivity

Abstract
We study how the application of morphisms affects the number r of equal-letter runs in the Burrows–Wheeler Transform (BWT). This parameter has emerged as a key repetitiveness measure in compressed indexing. We focus on the notion of BWT-run sensitivity after application of morphisms. For binary alphabets, we characterize the class of injective morphisms that preserve the number of BWT-runs up to a bounded additive increase by showing that it coincides with the known class of primitivity-preserving morphisms, which are those that map primitive words to primitive words. We further prove that deciding whether a given binary morphism has bounded BWT-run sensitivity is possible in polynomial time with respect to the total length of the images of the two letters. Additionally, we explore new structural and combinatorial properties of synchronizing and recognizable morphisms. These results establish new connections between BWT-based compressibility, code theory, and symbolic dynamics.

BWT for String Collections

Abstract
We survey the different methods used for extending the BWT to collections of strings, following largely [Cenzato and Lipták, CPM 2022, Bioinformatics 2024]. We analyze the specific aspects and combinatorial properties of the resulting BWT variants and give a categorization of publicly available tools for computing the BWT of string collections. We show how the specific method used impacts on the resulting transform, including the number of runs, and on the dynamicity of the transform with respect to adding or removing strings from the collection. We then focus on the number of runs of these BWT variants and present the optimal BWT introduced in [Cenzato et al., DCC 2023], which implements an algorithm originally proposed by [Bentley et al., ESA 2020] to minimize the number of BWT-runs. We also discuss several recent heuristics and study their impact on the compression of biological sequences. We conclude with an overview of the applications and the impact of the BWT of string collections in bioinformatics.

Abstract
The Burrows-Wheeler Transform (BWT) is a reversible transformation on words (strings) introduced in 1994 in the context of data compression, which is a permutation of the characters in the word. Its clustering effect, i.e., the remarkable property of grouping identical characters (BWT runs) when they share common contexts, has made it a powerful tool for boosting compression performances and enabling efficient pattern searching in highly repetitive string collections. In this chapter, we analyze the Burrows-Wheeler transform under the combinatorial point of view, and we survey known properties and connections with different aspects of combinatorics on words. In particular, we focus on the properties of words in relation to the number of their BWT runs. The value r, which counts the number of BWT runs, impacts both compression performance and indexing efficiency, and is considered a measure to evaluate the above-mentioned clustering effect and, consequently, the repetitiveness of a word. We give an overview of the results relating r to other combinatorial repetitiveness measures related to the factor complexity. The chapter also explores extremal cases of the clustering effect. Finally, some results on the sensitivity of the measure r are considered, where the effects of combinatorial operations are studied, such as reversal, edits, and the application of morphisms.

A Survey of the Bijective Burrows-Wheeler Transform

Abstract
The Bijective BWT (BBWT), conceived by Scott in 2007, later summarized in a preprint by Gil and Scott in 2009 (arXiv 2012), is a variant of the Burrows-Wheeler Transform which is bijective: every string is the BBWT of some string. Indeed, the BBWT of a string is the extended BWT [Mantaci et al., 2007] of the factors of its Lyndon factorization. The BBWT has been receiving increasing interest in recent years. In this paper, we survey existing research on the BBWT, starting with its history and motivation. We then present algorithmic topics including construction algorithms with various complexities and an index on top of the BBWT for pattern matching. We subsequently address some properties of the BBWT as a compressor, discussing robustness to operations such as reversal, edits, rotation, as well as compression power. We close with listing other bijective variants of the BWT and open problems concerning the BBWT.

Search Schemes for Approximate Pattern Matching: An Overview

Abstract
We provide a brief survey of results on solving the approximate pattern matching problem using search schemes, as introduced by Kucherov et al. (2016). We demonstrate that search schemes constitute a flexible and versatile tool that enable the specification of various search strategies, including several known filtering methods. We present approaches for designing efficient search schemes and for implementing them effectively. Finally, we conclude with experimental results comparing multiple search schemes on DNA sequencing data using the Columba software by Renders et al. (2021).

Algorithmic Aspects of Semistability of Quiver Representations

Abstract
We study the semistability of quiver representations from an algorithmic perspective. We present efficient algorithms for several fundamental computational problems on the semistability of quiver representations: deciding the semistability and σ-semistability, finding the maximizers of King’s criterion, and computing the Harder-Narasimhan filtration. We also investigate a class of polyhedral cones defined by the linear system in King’s criterion, which we refer to as King cones. For rank-one representations, we demonstrate that these King cones can be encoded by submodular flow polytopes, enabling us to decide the σ-semistability in strongly polynomial time. Our approach employs submodularity in quiver representations, which may be of independent interest.

Saturation Problems for Families of Automata

Abstract
Families of deterministic finite automata (FDFA) represent regular ω-languages through their ultimately periodic words (UP-words). An FDFA accepts pairs of words, where the first component corresponds to a prefix of the UP-word, and the second component represents a period of that UP-word. An FDFA is termed saturated if, for each UP-word, either all or none of the pairs representing that UP-word are accepted. We demonstrate that determining whether a given FDFA is saturated can be accomplished in polynomial time, thus improving the known PSPACE upper bound by an exponential. We illustrate the application of this result by presenting the first polynomial learning algorithms for representations of the class of all regular ω-languages. Furthermore, we establish that deciding a weaker property, referred to as almost saturation, is PSPACE-complete. Since FDFAs do not necessarily define regular ω-languages when they are not saturated, we also address the regularity problem and show that it is PSPACE-complete. Finally, we explore a variant of FDFAs called families of deterministic weak automata (FDWA), where the semantics for the periodic part of the UP-word considers ω-words instead of finite words. We demonstrate that saturation for FDWAs is also decidable in polynomial time, that FDWAs always define regular ω-languages, and we compare the succinctness of these different models.

Density of Rational Languages Under Shift Invariant Measures

Abstract
We study density of rational languages under shift invariant probability measures on spaces of two-sided infinite words, which generalizes the classical notion of density studied in formal languages and automata theory. The density for a language is defined as the limit in average (if it exists) of the probability that a word of a given length belongs to the language. We establish the existence of densities for all rational languages under all shift invariant measures. We also give explicit formulas under certain conditions, in particular when the language is aperiodic. Our approach combines tools and ideas from semigroup theory and ergodic theory.
