Abstract
This paper describes our hybrid MaxSAT and mixed integer programming approach for finding minimum hitting sets as submitted to the 2025 PACE challenge. We also discuss hitting set specific challenges, lower bounds, preprocessing and design choices.

Abstract
Description of the solvers used by the Shadoks team in the PACE 2025 challenge. The challenge considers solvers for the minimum dominating set and hitting set problems. For the heuristic challenge, we respectively won third and fourth place for hitting set and dominating set. For the exact challenge, we won fifth place on both problems.

Resilience in Knowledge Graph Embeddings

Abstract
In recent years, knowledge graphs have gained interest and witnessed widespread applications in various domains, such as information retrieval, question-answering, recommendation systems, amongst others. Large-scale knowledge graphs to this end have demonstrated their utility in effectively representing structured knowledge. To further facilitate the application of machine learning techniques, knowledge graph embedding models have been developed. Such models can transform entities and relationships within knowledge graphs into vectors. However, these embedding models often face challenges related to noise, missing information, distribution shift, adversarial attacks, etc. This can lead to sub-optimal embeddings and incorrect inferences, thereby negatively impacting downstream applications. While the existing literature has focused so far on adversarial attacks on KGE models, the challenges related to the other critical aspects remain unexplored. In this paper, we, first of all, give a unified definition of resilience, encompassing several factors such as generalisation, in-distribution generalization, distribution adaption, and robustness. After formalizing these concepts for machine learning in general, we define them in the context of knowledge graphs. To find the gap in the existing works on resilience in the context of knowledge graphs, we perform a systematic survey, taking into account all these aspects mentioned previously. Our survey results show that most of the existing works focus on a specific aspect of resilience, namely robustness. After categorizing such works based on their respective aspects of resilience, we discuss the challenges and future research directions.

Fantastic Flips and Where to Find Them: A General Framework for Parameterized Local Search on Partitioning Problems

Abstract
Parameterized local search combines classic local search heuristics with the paradigm of parameterized algorithmics. While most local search algorithms aim to improve given solutions by performing one single operation on a given solution, the parameterized approach aims to improve a solution by performing k simultaneous operations. Herein, k is a parameter called search radius for which the value can be chosen by a user. One major goal in the field of parameterized local search is to outline the trade-off between the size of k and the running time of the local search step. In this work, we introduce an abstract framework that generalizes natural parameterized local search approaches for a large class of partitioning problems: Given n items that are partitioned into b bins and a target function that evaluates the quality of the current partition, one asks whether it is possible to improve the solution by removing up to k items from their current bins and reassigning them to other bins. Among others, our framework applies for the local search versions of problems like Cluster Editing, Vector Bin Packing, and Nash Social Welfare. Motivated by a real-world application of the problem Vector Bin Packing, we introduce a parameter called number of types τ ≤ n and show that all problems fitting in our framework can be solved in τ^k ⋅ 2^𝒪(k) ⋅ |I|^𝒪(1) time, where |I| denotes the total input size. In case of Cluster Editing, the parameter τ generalizes the well-known parameter neighborhood diversity of the input graph. We complement these algorithms by showing that for all considered problems, an algorithm significantly improving over our algorithm with running time τ^k ⋅ 2^𝒪(k) ⋅ |I|^𝒪(1) would contradict the Exponential Time Hypothesis. Additionally, we show that even on very restricted instances, all considered problems are W[1]-hard when parameterized by the search radius k alone. In case of the local search version of Vector Bin Packing, we provide an even stronger W[1]-hardness result.

DiVerG: Scalable Distance Index for Validation of Paired-End Alignments in Sequence Graphs

Abstract
Determining the distance between two loci within a genomic region is a recurrent operation in various tasks in computational genomics. A notable example of this task arises in paired-end read mapping as a form of validation of distances between multiple alignments. While straightforward for a single genome, graph-based reference structures render the operation considerably more involved. Given the sheer number of such queries in a typical read mapping experiment, an efficient algorithm for answering distance queries is crucial. In this paper, we introduce DiVerG, a compact data structure as well as a fast and scalable algorithm, for constructing distance indexes for general sequence graphs on multi-core CPU and many-core GPU architectures. DiVerG is based on PairG [Jain et al., 2019], but overcomes the limitations of PairG by exploiting the extensive potential for improvements in terms of scalability and space efficiency. As a consequence, DiVerG can process substantially larger datasets, such as whole human genomes, which are unmanageable by PairG. DiVerG offers faster index construction time and consistently faster query time with gains proportional to the size of the underlying compact data structure. We demonstrate that our method performs favorably on multiple real datasets at various scales. DiVerG achieves superior performance over PairG; e.g. resulting to 2.5-4x speed-up in query time, 44-340x smaller index size, and 3-50x faster construction time for the genome graph of the MHC region, as a particularly variable region of the human genome. Haplotype-Aware Long-Read Error Correction

Abstract
Error correction of long reads is an important initial step in genome assembly workflows. For organisms with ploidy greater than one, it is important to preserve haplotype-specific variation during read correction. This challenge has driven the development of several haplotype-aware correction methods. However, existing methods are based on either ad-hoc heuristics or deep learning approaches. In this paper, we introduce a rigorous formulation for this problem. Our approach builds on the minimum error correction framework used in reference-based haplotype phasing. We prove that the proposed formulation for error correction of reads in de novo context, i.e., without using a reference genome, is NP-hard. To make our exact algorithm scale to large datasets, we introduce practical heuristics. Experiments using PacBio HiFi sequencing datasets from human and plant genomes show that our approach achieves accuracy comparable to state-of-the-art methods. SLS-Enhanced Core-Boosted Linear Search for Anytime Maximum Satisfiability

Abstract
Maximum Satisfiability (MaxSAT), the constraint paradigm of minimizing a linear expression over Boolean (0-1) variables subject to a set of propositional clauses, is today used for solving NP-hard combinatorial optimization problems in various domains. Especially anytime MaxSAT solvers that compute low-cost solutions within a limited available computational time have significantly improved in recent years. Such solvers can be divided into SAT-based methods that use sophisticated reasoning, and stochastic local search (SLS) methods that heuristically explore the search space. The two are complementary; roughly speaking, SLS struggles with finding feasible solutions, and SAT-based methods with minimizing cost. Consequently, most state-of-the-art anytime MaxSAT solvers run SLS before a SAT-based algorithm with minimal communication between the two. In this paper, we aim to harness the complementary strengths of SAT-based, and SLS approaches in the context of anytime MaxSAT. More precisely, we describe several ways to enhance the performance of the so-called core-boosted linear search algorithm for anytime MaxSAT with SLS techniques. Core-boosted linear search is a three-phase algorithm where each phase uses different types of reasoning. Beyond MaxSAT, core-boosted search has also been successful in the related paradigms of pseudo-boolean optimization and constraint programming. We describe how an SLS approach to MaxSAT can be tightly integrated with all three phases of the algorithm, resulting in non-trivial information exchange in both directions between the SLS algorithm and the reasoning methods. We evaluate our techniques on standard benchmarks from the latest MaxSAT Evaluation and demonstrate that our techniques can noticeably improve on implementations of core-boosted search and SLS.

Uncertainty Management in the Construction of Knowledge Graphs: A Survey

Abstract
Knowledge Graphs (KGs) are a major asset for companies thanks to their great flexibility in data representation and their numerous applications, e.g., vocabulary sharing, Q&A or recommendation systems. To build a KG, it is a common practice to rely on automatic methods for extracting knowledge from various heterogeneous sources. However, in a noisy and uncertain world, knowledge may not be reliable and conflicts between data sources may occur. Integrating unreliable data would directly impact the use of the KG, therefore such conflicts must be resolved. This could be done manually by selecting the best data to integrate. This first approach is highly accurate, but costly and time-consuming. That is why recent efforts focus on automatic approaches, which represent a challenging task since it requires handling the uncertainty of extracted knowledge throughout its integration into the KG. We survey state-of-the-art approaches in this direction and present constructions of both open and enterprise KGs. We then describe different knowledge extraction methods and discuss downstream tasks after knowledge acquisition, including KG completion using embedding models, knowledge alignment, and knowledge fusion in order to address the problem of knowledge uncertainty in KG construction. We conclude with a discussion on the remaining challenges and perspectives when constructing a KG taking into account uncertainty.

Abstract
Openly available, collaboratively edited Knowledge Graphs (KGs) are key platforms for the collective management of evolving knowledge. The present work aims t o provide an analysis of the obstacles related to investigating and processing specifically this central aspect of evolution in KGs. To this end, we discuss (i) the dimensions of evolution in KGs, (ii) the observability of evolution in existing, open, collaboratively constructed Knowledge Graphs over time, and (iii) possible metrics to analyse this evolution. We provide an overview of relevant state-of-the-art research, ranging from metrics developed for Knowledge Graphs specifically to potential methods from related fields such as network science. Additionally, we discuss technical approaches - and their current limitations - related to storing, analysing and processing large and evolving KGs in terms of handling typical KG downstream tasks.

Machine Learning and Knowledge Graphs: Existing Gaps and Future Research Challenges

Abstract
The graph model is nowadays largely adopted to model a wide range of knowledge and data, spanning from social networks to knowledge graphs (KGs), representing a successful paradigm of how symbolic and transparent AI can scale on the World Wide Web. However, due to their unprecedented volume, they are generally tackled by Machine Learning (ML) and mostly numeric based methods such as graph embedding models (KGE) and deep neural networks (DNNs). The latter methods have been proved lately very efficient, leading the current AI spring. In this vision paper, we introduce some of the main existing methods for combining KGs and ML, divided into two categories: those using ML to improve KGs, and those using KGs to improve results on ML tasks. From this introduction, we highlight research gaps and perspectives that we deem promising and currently under-explored for the involved research communities, spanning from KG support for LLM prompting, integration of KG semantics in ML models to symbol-based methods, interpretability of ML models, and the need for improved benchmark datasets. In our opinion, such perspectives are stepping stones in an ultimate view of KGs as central assets for neuro-symbolic and explainable AI.

Abstract
Knowledge Graphs (KGs) have emerged as fundamental platforms for powering intelligent decision-making and a wide range of Artificial Intelligence (AI) services across major corporations such as Google, Walmart, and AirBnb. KGs complement Machine Learning (ML) algorithms by providing data context and semantics, thereby enabling further inference and question-answering capabilities. The integration of KGs with neuronal learning (e.g., Large Language Models (LLMs)) is currently a topic of active research, commonly named neuro-symbolic AI. Despite the numerous benefits that can be accomplished with KG-based AI, its growing ubiquity within online services may result in the loss of self-determination for citizens as a fundamental societal issue. The more we rely on these technologies, which are often centralised, the less citizens will be able to determine their own destinies. To counter this threat, AI regulation, such as the European Union (EU) AI Act, is being proposed in certain regions. The regulation sets what technologists need to do, leading to questions concerning How the output of AI systems can be trusted? What is needed to ensure that the data fuelling and the inner workings of these artefacts are transparent? How can AI be made accountable for its decision-making? This paper conceptualises the foundational topics and research pillars to support KG-based AI for self-determination. Drawing upon this conceptual framework, challenges and opportunities for citizen self-determination are illustrated and analysed in a real-world scenario. As a result, we propose a research agenda aimed at accomplishing the recommended objectives.

Abstract
Large Language Models (LLMs) have taken Knowledge Representation - and the world - by storm. This inflection point marks a shift from explicit knowledge representation to a renewed focus on the hybrid representation of both explicit knowledge and parametric knowledge. In this position paper, we will discuss some of the common debate points within the community on LLMs (parametric knowledge) and Knowledge Graphs (explicit knowledge) and speculate on opportunities and visions that the renewed focus brings, as well as related research topics and challenges.

Towards More Efficient Local Search for Pseudo-Boolean Optimization

Abstract
Pseudo-Boolean (PB) constraints are highly expressive, and many combinatorial optimization problems can be modeled using pseudo-Boolean optimization (PBO). It is recognized that stochastic local search (SLS) is a powerful paradigm for solving combinatorial optimization problems, but the development of SLS for solving PBO is still in its infancy. In this paper, we develop an effective SLS algorithm for solving PBO, dubbed NuPBO, which introduces a novel scoring function for PB constraints and a new weighting scheme. We conduct experiments on a broad range of six public benchmarks, including three real-world benchmarks, a benchmark from PB competition, an integer linear programming optimization benchmark, and a crafted combinatorial benchmark, to compare NuPBO against five state-of-the-art competitors, including a recently-proposed SLS PBO solver LS-PBO, two complete PB solvers PBO-IHS and RoundingSat, and two mixed integer programming (MIP) solvers Gurobi and SCIP. NuPBO has been exhibited to perform best on these three real-world benchmarks. On the other three benchmarks, NuPBO shows competitive performance compared to state-of-the-art competitors, and it significantly outperforms LS-PBO, indicating that NuPBO greatly advances the state of the art in SLS for solving PBO.

Improving Local Search for Structured SAT Formulas via Unit Propagation Based Construct and Cut Initialization (Short Paper)

Abstract
This work is dedicated to improving local search solvers for the Boolean satisfiability (SAT) problem on structured instances. We propose a construct-and-cut (CnC) algorithm based on unit propagation, which is used to produce initial assignments for local search. We integrate our CnC initialization procedure within several state-of-the-art local search SAT solvers, and obtain the improved solvers. Experiments are carried out with a benchmark encoded from a spectrum repacking project as well as benchmarks encoded from two important mathematical problems namely Boolean Pythagorean Triple and Schur Number Five. The experiments show that the CnC initialization improves the local search solvers, leading to better performance than state-of-the-art SAT solvers based on Conflict Driven Clause Learning (CDCL) solvers.
