Maximizing Diversity in (Near-)Median String Selection

Abstract
Given a set of strings over a specified alphabet, identifying a median or consensus string that minimizes the total distance to all input strings is a fundamental data aggregation problem. When the Hamming distance is considered as the underlying metric, this problem has extensive applications, ranging from bioinformatics to pattern recognition. However, modern applications often require the generation of multiple (near-)optimal yet diverse median strings to enhance flexibility and robustness in decision-making. In this study, we address this need by focusing on two prominent diversity measures: sum dispersion and min dispersion. We first introduce an exact algorithm for the diameter variant of the problem, which identifies pairs of near-optimal medians that are maximally diverse. Subsequently, we propose a (1-ε)-approximation algorithm (for any ε > 0) for sum dispersion, as well as a bi-criteria approximation algorithm for the more challenging min dispersion case, allowing the generation of multiple (more than two) diverse near-optimal Hamming medians. Our approach primarily leverages structural insights into the Hamming median space and also draws on techniques from error-correcting code construction to establish these results.

Finding Diverse Solutions in Combinatorial Problems with a Distributive Lattice Structure

Abstract
We generalize the polynomial-time solvability of k-Diverse Minimum s-t Cuts (De Berg et al., ISAAC'23) to a wider class of combinatorial problems whose solution sets have a distributive lattice structure. We identify three structural conditions that, when met by a problem, ensure that a k-sized multiset of maximally-diverse solutions - measured by the sum of pairwise Hamming distances - can be found in polynomial time. We apply this framework to obtain polynomial-time algorithms for finding diverse minimum s-t cuts, diverse stable matchings, and diverse market-clearing price vectors. Moreover, we show that the framework extends to two other natural measures of diversity. Lastly, we present a simpler algorithmic framework for finding a largest set of pairwise disjoint solutions in problems that meet these structural conditions.

Max-Distance Sparsification for Diversification and Clustering

Abstract
Let 𝒟 be a set family that is the solution domain of some combinatorial problem. The max-min diversification problem on 𝒟 is the problem to select k sets from 𝒟 such that the Hamming distance between any two selected sets is at least d. FPT algorithms parameterized by k+𝓁, where 𝓁 = max_{D ∈ 𝒟}|D|, and k+d have been actively studied recently for several specific domains. This paper provides unified algorithmic frameworks to solve this problem. Specifically, for each parameterization k+𝓁 and k+d, we provide an FPT oracle algorithm for the max-min diversification problem using oracles related to 𝒟. We then demonstrate that our frameworks provide the first FPT algorithms on several new domains 𝒟, including the domain of t-linear matroid intersection, almost 2-SAT, minimum edge s,t-flows, vertex sets of s,t-mincut, vertex sets of edge bipartization, and Steiner trees. We also demonstrate that our frameworks generalize most of the existing domain-specific tractability results. Our main technical breakthrough is introducing the notion of max-distance sparsifier of 𝒟, a domain on which the max-min diversification problem is equivalent to the same problem on the original domain 𝒟. The core of our framework is to design FPT oracle algorithms that construct a constant-size max-distance sparsifier of 𝒟. Using max-distance sparsifiers, we provide FPT algorithms for the max-min and max-sum diversification problems on 𝒟, as well as k-center and k-sum-of-radii clustering problems on 𝒟, which are also natural problems in the context of diversification and have their own interests.

Enumerating Minimal Dominating Sets and Variants in Chordal Bipartite Graphs

Abstract
Enumerating minimal dominating sets with polynomial delay in bipartite graphs is a long-standing open problem. To date, even the subcase of chordal bipartite graphs is open, with the best known algorithm due to Golovach, Heggernes, Kanté, Kratsch, Sæther, and Villanger running in incremental-polynomial time. We improve on this result by providing a polynomial delay and space algorithm enumerating minimal dominating sets in chordal bipartite graphs. Additionally, we show that the total and connected variants admit polynomial and incremental-polynomial delay algorithms, respectively, within the same class. This provides an alternative proof of a result by Golovach et al. for total dominating sets, and answers an open question for the connected variant. Finally, we give evidence that the techniques used in this paper cannot be generalized to bipartite graphs for (total) minimal dominating sets, unless P = NP, and show that enumerating minimal connected dominating sets in bipartite graphs is harder than enumerating minimal transversals in general hypergraphs.

On the Enumeration of Signatures of XOR-CNF’s

Abstract
Given a CNF formula φ with clauses C_1, … , C_m over a set of variables V, a truth assignment 𝐚: V → {0, 1} generates a binary sequence σ_φ(𝐚) = (C_1(𝐚), …, C_m(𝐚)), called a signature of φ, where C_i(𝐚) = 1 if clause C_i evaluates to 1 under assignment 𝐚, and C_i(𝐚) = 0 otherwise. Signatures and their associated generation problems have given rise to new yet promising research questions in algorithmic enumeration. In a recent paper, Bérczi et al. interestingly proved that generating signatures of a CNF is tractable despite the fact that verifying a solution is hard. They also showed the hardness of finding maximal signatures of an arbitrary CNF due to the intractability of satisfiability in general. Their contribution leaves open the problem of efficiently generating maximal signatures for tractable classes of CNFs, i.e., those for which satisfiability can be solved in polynomial time. Stepping into that direction, we completely characterize the complexity of generating all, minimal, and maximal signatures for XOR-CNF’s.

On the Complexity of Minimising the Moving Distance for Dispersing Objects

Abstract
We study Geometric Graph Edit Distance (GGED), a graph-editing model to compute the minimum edit distance of intersection graphs that uses moving objects as an edit operation. We first show an O(n log n)-time algorithm that minimises the total moving distance to disperse unit intervals. This algorithm is applied to render a given unit interval graph (i) edgeless, (ii) acyclic and (iii) k-clique-free. We next show that GGED becomes strongly NP-hard when rendering a weighted interval graph (i) edgeless, (ii) acyclic and (iii) k-clique-free. Lastly, we prove that minimising the maximum moving distance for rendering a unit disk graph edgeless is strongly NP-hard over the L₁ and L₂ distances.

Designing Output Sensitive Algorithms for Subgraph Enumeration

Abstract
The enumeration of all subgraphs respecting some structural property is a fundamental task in theoretical computer science, with practical applications in many branches of data mining and network analysis. It is often of interest to only consider solutions (subgraphs) that are maximal under inclusion, and to achieve output-sensitive complexity, i.e., bounding the running time with respect to the number of subgraphs produced. In this paper, we provide a survey of techniques for designing output-sensitive algorithms for subgraph enumeration, including partition-based approaches such as flashlight search, solution-graph traversal methods such as reverse search, and cost amortization strategies such as push-out amortization. We also briefly discuss classes of efficiency, hardness of enumeration, and variants such as approximate enumeration. The paper is meant as an accessible handbook for learning the basics of the field and as a practical reference for selecting state-of-the-art subgraph enumeration strategies fitting to one’s needs.

Subsequence-Based Indices for Genome Sequence Analysis

Abstract
Compact indices are a fundamental tool in string analysis, even more so in bioinformatics, where genomic sequences can reach billions in length. This paper presents some recent results in which Roberto Grossi has been involved, showing how some of these indices do more than just efficiently represent data, but rather are able to bring out salient information within it, which can be exploited for their downstream analysis. Specifically, we first review a recently-introduced method [Guerrini et al., 2023] that employs the Burrows-Wheeler Transform to build reasonably accurate phylogenetic trees in an assembly-free scenario. We then describe a recent practical tool [Buzzega et al., 2025] for indexing Maximal Common Subsequences between strings, which can enable analysis of genomic sequence similarity. Experimentally, we show that the results produced by the one index are consistent with the expectations about the results of the other index.

Spanner Enumeration for Temporal Graphs

Abstract
A spanner of a temporal graph is a subset of edges that preserves connectivity over time between vertices. A minimal spanner is one in which no additional edges can be removed without breaking this connectivity. Our focus is on enumerating minimal spanners for a given temporal graph. We explore several variations of this problem based on the type of connectivity that must be maintained, ranging from one-to-all connectivity to one-to-all-to-one, many-to-all, and finally all-to-all connectivity. We establish that these problems become progressively harder: (i) We present a polynomial-delay enumeration algorithm for one-to-all connectivity; (ii) We prove Dual-hardness for both one-to-all-to-one and many-to-all connectivity, even in the restricted case of two-to-all; (iii) Finally, for all-to-all connectivity, we show that enumeration cannot be performed in output-polynomial time unless P = NP.

Finding Diverse Strings and Longest Common Subsequences in a Graph

Abstract
In this paper, we study for the first time the Diverse Longest Common Subsequences (LCSs) problem under Hamming distance. Given a set of a constant number of input strings, the problem asks to decide if there exists some subset X of K longest common subsequences whose diversity is no less than a specified threshold Δ, where we consider two types of diversities of a set X of strings of equal length: the Sum diversity and the Min diversity defined as the sum and the minimum of the pairwise Hamming distance between any two strings in X, respectively. We analyze the computational complexity of the respective problems with Sum- and Min-diversity measures, called the Max-Sum and Max-Min Diverse LCSs, respectively, considering both approximation algorithms and parameterized complexity. Our results are summarized as follows. When K is bounded, both problems are polynomial time solvable. In contrast, when K is unbounded, both problems become NP-hard, while Max-Sum Diverse LCSs problem admits a PTAS. Furthermore, we analyze the parameterized complexity of both problems with combinations of parameters K and r, where r is the length of the candidate strings to be selected. Importantly, all positive results above are proven in a more general setting, where an input is an edge-labeled directed acyclic graph (DAG) that succinctly represents a set of strings of the same length. Negative results are proven in the setting where an input is explicitly given as a set of strings. The latter results are equipped with an encoding such a set as the longest common subsequences of a specific input string set.

Polynomial-Delay Enumeration of Large Maximal Common Independent Sets in Two Matroids

Abstract
Finding a maximum cardinality common independent set in two matroids (also known as Matroid Intersection) is a classical combinatorial optimization problem, which generalizes several well-known problems, such as finding a maximum bipartite matching, a maximum colorful forest, and an arborescence in directed graphs. Enumerating all maximal common independent sets in two (or more) matroids is a classical enumeration problem. In this paper, we address an "intersection" of these problems: Given two matroids and a threshold τ, the goal is to enumerate all maximal common independent sets in the matroids with cardinality at least τ. We show that this problem can be solved in polynomial delay and polynomial space. We also discuss how to enumerate all maximal common independent sets of two matroids in non-increasing order of their cardinalities.

Optimal LZ-End Parsing Is Hard

Abstract
LZ-End is a variant of the well-known Lempel-Ziv parsing family such that each phrase of the parsing has a previous occurrence, with the additional constraint that the previous occurrence must end at the end of a previous phrase. LZ-End was initially proposed as a greedy parsing, where each phrase is determined greedily from left to right, as the longest factor that satisfies the above constraint [Kreft & Navarro, 2010]. In this work, we consider an optimal LZ-End parsing that has the minimum number of phrases in such parsings. We show that a decision version of computing the optimal LZ-End parsing is NP-complete by showing a reduction from the vertex cover problem. Moreover, we give a MAX-SAT formulation for the optimal LZ-End parsing adapting an approach for computing various NP-hard repetitiveness measures recently presented by [Bannai et al., 2022]. We also consider the approximation ratio of the size of greedy LZ-End parsing to the size of the optimal LZ-End parsing, and give a lower bound of the ratio which asymptotically approaches 2.

Efficient Enumerations for Minimal Multicuts and Multiway Cuts

Abstract
Let G = (V, E) be an undirected graph and let B ⊆ V × V be a set of terminal pairs. A node/edge multicut is a subset of vertices/edges of G whose removal destroys all the paths between every terminal pair in B. The problem of computing a minimum node/edge multicut is NP-hard and extensively studied from several viewpoints. In this paper, we study the problem of enumerating all minimal node multicuts. We give an incremental polynomial delay enumeration algorithm for minimal node multicuts, which extends an enumeration algorithm due to Khachiyan et al. (Algorithmica, 2008) for minimal edge multicuts. Important special cases of node/edge multicuts are node/edge multiway cuts, where the set of terminal pairs contains every pair of vertices in some subset T ⊆ V, that is, B = T × T. We improve the running time bound for this special case: We devise a polynomial delay and exponential space enumeration algorithm for minimal node multiway cuts and a polynomial delay and space enumeration algorithm for minimal edge multiway cuts.

Finding the Anticover of a String

Abstract
A k-anticover of a string x is a set of pairwise distinct factors of x of equal length k, such that every symbol of x is contained into an occurrence of at least one of those factors. The existence of a k-anticover can be seen as a notion of non-redundancy, which has application in computational biology, where they are associated with various non-regulatory mechanisms. In this paper we address the complexity of the problem of finding a k-anticover of a string x if it exists, showing that the decision problem is NP-complete on general strings for k ≥ 3. We also show that the problem admits a polynomial-time solution for k=2. For unbounded k, we provide an exact exponential algorithm to find a k-anticover of a string of length n (or determine that none exists), which runs in O*(min {3^{(n-k)/3)}, ((k(k+1))/2)^{n/(k+1)) time using polynomial space.

Efficient Enumeration of Dominating Sets for Sparse Graphs

Abstract
A dominating set D of a graph G is a set of vertices such that any vertex in G is in D or its neighbor is in D. Enumeration of minimal dominating sets in a graph is one of central problems in enumeration study since enumeration of minimal dominating sets corresponds to enumeration of minimal hypergraph transversal. However, enumeration of dominating sets including non-minimal ones has not been received much attention. In this paper, we address enumeration problems for dominating sets from sparse graphs which are degenerate graphs and graphs with large girth, and we propose two algorithms for solving the problems. The first algorithm enumerates all the dominating sets for a k-degenerate graph in O(k) time per solution using O(n + m) space, where n and m are respectively the number of vertices and edges in an input graph. That is, the algorithm is optimal for graphs with constant degeneracy such as trees, planar graphs, H-minor free graphs with some fixed H. The second algorithm enumerates all the dominating sets in constant time per solution for input graphs with girth at least nine.
